Your custom launcher ignores the resolution setting when the game is in windowed fullscreen mode. Instead of using the resolution specified in the config.wtf or ingame options it ALWAYS uses the resolution of the primary system display.

I have a 1920x1200 resolution display as my primary display, but I want to run wow at 1080p resolution due to the way the game handles horizontal field of view, however currently I have to change my primary display to a 1920x1080p screen before launching wow to achieve this.

Hello,

I've just tested it and it works fine for me.
I have a 1920x1080p as primary resolution, and when I change it ingame to any other resolution, quit the game and open again it remains the same resolution which I set before closing game.

Do you have this line in your config.wtf?

Code:
SET gxResolution "1920x1080"

Yes I have.

The game ignores the resolution setting if I launch it while a 1080p screen is set as my primary display as well.

Hmm, isn't the windowed fullscreen mode always the same as desktop resolution?
Maybe you should try using fullscreen (not windowed) mode?

Freakz launcher doesn't have any impact on game resolution.

I've been able to set a different fullscreen window resolution to my primary display in 2.4.3,3.3.5 and WOD. I can't see why it would be different for 5.4.8.

And fullscreen would end up stretching the image.

Due to downloading the luncher from a site and not instaling it on your PC it doesn't save any changes you've made to it. In order to fix it just right click the luncher and all files downloaded from freakz site - click properties - Unblock file. After you have done it for all the necessary files you can change the settings ingame and they will save for the next time you lunch the game (note that if you get a crash or close WoW with Alt+F4 it wont save anything you need to exit the game in order to save the changes).

The problem is from windows not the luncher or anything related to freakz

You can either do what TheGhostBG said or just redownload the launcher, it should correctly remove readonly from all files
