Weekly Quests
Instead of Forute Coins mechanics (what allows you get additional drops from bosses) Freakz provides weekly quests for Random Dungeon Finder heroic dungeons. This quest requires to finish 15 RDFs and gives bag with Raid Finder quality items (example).
You may find Horde quest giver here and the Alliance one here.
The quest giver also provides quests for world bosses. World bosses are currently placed inside the Heart of Fear.
Weekly quests reset on Monday.
Note that doing weekly quests is the most efficient way to get gear-up for fresh level 90 players and you have to do them first of all.

Reputation
Currently there are only 2 gearwise usefull factions - Klaxxi and Golden Lotus.

Klaxxi provides 463 ilvl weapons and 489 ring from this quest when you reach exalted.
Start of their quest chain for Horde goes here and here for the Alliance. You may find their whole quest chain here and here. With guild perk and without race perks you must be 6\21 revered after doing their quests and daily rewards are ~1.2k rep each day.
Note that Klaxxi's quest chains are currently a bit messed up on Freakz and some quest are doable not in the order it was mentioned to be. Best make use of Freakz's database to find missing quests.

When you will get exalted with Golden Lotus you will be able to buy 489 neck from their quartermaster.
And the quest which brings you to the area with their daily quests is Horde / Alliance. Daily quests rewards ~3k rep each day.

Professions
Blacksmithing, Leatherworking and Tailoring let you craft 476 ilvl and 496 ilvl hands and chest.
Note that the 496 ilvl items require recipes (they drop from MSV trash) and Blood Spirit to craft.

In MoP, Inscription now lets you craft epic 476 staves and off-hands

Note that staves are Bind on Account - this means you can send them to your alts and cannot sell them.
Off-hands

Engineering lets you craft 476 head gear (example) and choose secondary stats on it via special gems (example).

Alchemy gives you nice trinket.

Note that BS, LW, Tailoring items and off-hands from Inscription can be crafted for you by someone else while engineering head and achemist stone require profession to wear it. Also dont forget about profession bonuses when you gonna choose them. Most of cases you wanna get BS due to its 2 sockets bonus. In MoP for most os specs 2x of secondary stat>1x of primary (e.g. 320 haste>160 agility for combat rogue). At second you may look on engineering cuz its not only gives you Synapse Springs but also gives you Nitro Boost and trust me its super usefull for pve. Tailoring is pretty situational, it gives enchatnts like Lightweave Embroidery. It can proc while dmg boost phase (e.g. Hagara's stun after fors or lightining phases ends) and boost your dps decently or you can get proc at the opener and also get nice dmg boost. But there is bad sides aswell. First of all Tailoring enchant doesn't stack with usual enchant unlike engineering. Also you cant control the proc and it could be wasted due to boss mechanics (e.g. Hagara's lightining or frost phase) so I kinda don't recommend to choose Tailoring. Also you may choose any other professions with 320 stat bonus (leatherworking, inscription, alchemy, enchanting). Don't bother to lvl any other profession for its bonus.

Raid Trash Drops
Currently there is only Mogu'shan Vault trash drop that's viable, which includes 489 trinkets.

Valor and Justice Points
In MoP you can't buy items with ilvl of heroic dungeons items like it was in Cata. Now they're slightly worse (458 ilvl) than items from heroic dungeons (463 ilvl). But still they're pretty nice to fill spots with trashy items. Also there aren't many other ways to spend your Justice Points.

As for Valor - you can't buy tier parts for VP now. Also there is no much ways to farm VP at the moment. You will probably visit MSV already when you will have enough VP to buy your first item. Good news - VP items are cheaper now.

BoE World Drops
There is already BoE Gear guide in Freakz's guides forum section. You may find all information you need there.
In short its pretty expensive to buy boe gear and getting it via farm depends highly on your luck since drop rate ~2% at most. If you feel lucky you could try it.

Didnt knew about Golden Lotus(not exalted yet). Also fixed quest givers for Alliance, thanks for informing it hepled.
Also fixed some mistakes and filled abit with some more info
