It seems to me that it dawned on how the effects update works correctly.
It should be updated not for the full duration of the action, but for the one that is currently +3 seconds.

For instance:

Effect 1: Remaining: 10 seconds
Effect 2: Remaining: 15 seconds

Used By: Void Bolt

Effect 1: Remaining: 13 seconds (Timer resets to 13 full seconds)
Effect 2: Remaining: 18 seconds (Timer resets to 18 full seconds)

This explains why the full effect refresh animation occurs.
