Got the exact same problem, doesn't matter if the item is equipped or in inventory, if it is rare pr epic, if u lose the Lesser, normal or Greater Armor Kit, you will just loose your Order Resources :/

Fixed the upgrade kits.

EXTREMELY IMPORTANT: As you may have already seen by now, some of the items were upgrading by themselves automatically 1-2 steps. This was a bug. Now that the upgrades are working I HAVE DELETED THE UPGRADES FROM ALL ITEMS FROM ALL PLAYERS. All your items will now be at the base level (usually 810) and you will have to buy upgrade kits from vendor if you want them upgraded!
