Bug description:

lets say on logs it counts prolong prepot + concordance + int food + flask + rune (althought i do not believe it takes into account the concordance)

First of all the log you linked is from 7.3.5, but that shouldn't matter much.

Most likely the reason is simply that different pieces/slots of gear give different amounts of stats. Chest = Legs = Head > Shoulder > Waist = Hands = Cloak = Feet > Wrist (for example my 930 head from tos mythic gives me 2870 strength, but my 930 shoulder also from tos mythic only gives 2153 strength, so it matters what exact piece of gear you have at what ilvl, not only the average, if you were to get 955 rings, neck and trinkets, your ilvl would be high, yet none of those give any intellect)
Rings and neck give 0 intellect (or any other main stat), and only a few trinkets give intellect
Now to say a few examples:
- your itemlevel is being boosted by a 955 arcanocrystal, which adds quite a bit to your ilvl, but 0 to intellect
- your neck is 10 ilvl higher than his, which again adds to ilvl, but 0 to intellect
- your chest is 20 ilvl lower than his, so that gives him more intellect

well it can effect on other spec aswell

tbh i feel lack of int scaling too , im a 956 ilvl frost mage with 2x random stats trinkets (2x 3.444 = 6.888 intel) and 3x donate relics (27.400 intel on ebonchill) .
and i have only 71k intellect (unbuffed)
but i have not any proof about it
this one is on 7.2.5 and he / she hasnt even use intel trinkets , he using tarnished + terror ,but still he has 69K with 940 ilvl

first off, the gear i was USING was higher, and not my current gear on the armory, the smallest ilvl i was using was 930 you can see in the screen LINKED it's not the same gear i am using on armory
secondly, that's a 7.2.5 log, check legendaries 970 ilvl,
third of, no int trinkets to the both of us, thus the trinkets necks/rings don't matter cuz they don't give intelect, neither the log i linked he was using int trinkets nor m'i.

You're right, it is 7.2.5, sorry.
As for the numbers, maybe you're right about that too, but as long as your don't have the same ilvl gear in every slot, there will be a difference.

I main arcane and currently learning fire. I think there's something fishy with warcraftlogs as their logs ALWAYS show arround 15 to 20% more dps for their ilvl tier for all classes. Also there have been reports of AGI scalling on some chars according to warcraftlogs. As for INT, it's easy to check on some youtube videos to see that the characters have more or less the same as we do, tho that doesn't explain the difference in dps. I've seen a lot of guides from ppl who were arround 930 for this patch and i've seen nothing weird the only thing is that our dps is lower than theirs both from videos or from the logs.

i test int scalin for disci priest and was fine
take an example of warcraftlog with no concordance proc at the start of the fight, maybe concordance is considered in the total intellect like prepot of prolonghed

edit: if you want to proof int scaling take a log with the same artifact point, and han equip the same item lvl pieces for every slot

As i mentioned, lets say that it counts every buff, which are int food, flask, rune, prolong prepot, concordance , the mage in question yet again has 58 traits -7 points in concordance and i have 61 - 10 points in concordance
1st concordance point is 4k int and the rest are 300 per point
58 points = 5800 int concordance proc
61 points = 6700 int concordance proc
